In the anime: Yes Lucy genuinely loved Kouta. Of all the people who she hurt, killed, and wronged Kouta was the person she actually felt remorse for. Aiko wasn't her fault, and she blames Kurama for it, but Lucy also genuinely cared for Aiko as well. But Kouta by and large was the person she genuinely cared about the most.
